You can check this if you open the Console view, select the Host OSGi console from the view's context menu and enter "ss org.eclipse.jpt.jpa.core". The Indigo version of this plugin is 3.0.x. If you have the 3.2.x version, you have installed the Juno JPA plugin which isn't compatible with Hibernate Tools 3.4.x.
The problem happens because the marketplace includes Helios, Indigo and Juno update sites.
The solution is to reinstall Eclipse and install JBoss Tools/Hibernate Tools from the following JBoss Tools update site: http://download.jboss.org/jbosstools/updates/development/indigo/

There are some Eclipse bugs related to this issue (https://bugs.eclipse.org/bugs/show_bug.cgi?id=385334 and https://bugs.eclipse.org/bugs/show_bug.cgi?id=385883, for instance).
Our update site works correctly.

henk53 Jul 29, 2012 8:00 AM (in response to snjeza)I just got the exact same problem, just by running the automatic update in my Eclipse Indigo installation. It said there was an update for JBoss tools (3.3.1 if I remember correctly). After restart I got the problems as outlined here.
I definitely did not install or set anything to Juno. Just an existing Indigo installation where I only ran Help -> Check For Updates.

nervling Jul 29, 2012 6:31 PM (in response to henk53)I am having the same problem. I installed JBoss tools on indigo using Help -> Install New Software from http://download.jboss.org/jbosstools/updates/development/indigo/. I'm now getting the same error.

maxandersen Jul 30, 2012 11:28 AM (in response to nervling)Yes, Eclipse Marketplace unfortunately had a bug where they added in Juno to your updatesites just because you use the marketplace once (https://bugs.eclipse.org/bugs/show_bug.cgi?id=385334)
That results in you getting Juno when you do Help > Update from Eclipse.
They've fixed it now (it was a problem of the server side of eclipse marketplace) so if you start from Eclipse Indigo from scratch you should not see this problem of "behind-the-scenes Juno update".
