Thanks for the response and I would be happy to do that but for some reason I cannot find this option! Under Window -> Preferences -> Server I have three options:
Audio = Doesn't mention timeout
Launching = Doesn't mention timeout
FYI this does mention:
Checkbox for Automatically publish when starting servers
Save dirty editors before starting the server
When switching to a different server mode
When switching to the server out of debug mode
When switching the server into the debug mode, re-enable breakpoints
When required, restart the server
Runtime Environment
The settings for the server only has:
Name = JBoss 5.0 Runtime
Home Directory = /home/tom/blacktie/utils/jboss-5.0.0.GA
JRE = Default JRE
Configuration = minimal
I only installed the JBossAS tools into Ganymede using the update manager so maybe I needed to install some other JBoss feature/plugin to get the additional options?
If you can point me to the configuration to alter to just rely on timeout that would be great,

That worked just fine thanks, I didn't realise you could double click on the server!
As an FYI, when I created my own configuration, (cp -rp minimal blacktie) and then edit the server properties, I needed to do the following as well:
mkdir /home/tom/blacktie/utils/jboss-5.0.0.GA/server/blacktie/tmp/jbosstoolsTemp
Also the properties editor would not allow me to save until I had set a web port (I had deleted the Xpaths for ports I was not using to see if this was how the server was being detected for "aliveness") so changed this to the IIOP listener (which I have deployed in the Blacktie configuration and so the port would exist if the tools require the port to be valid.

You should not be required to create that folder, it should be created for you afaik or at least give an option to create it - could you report in jira with steps for ending in that situation ?
hmm - we use the web port to be able to show servlets/xhtml etc. Are you saying you don't have http enabled or ? I guess we should allow servers without http to exist ;) Report it in jira with the usecase please.

I tried copying over the files from "standard" config that looked like they were needed to expose the JMX beans to the Poller. However, I couldn't get it to work. Does anyone know what XML files/folders need to be dragged over from "standard" to "web" to make the JMX Poller work?
Just for reference I'm on Eclipse JEE 3.6.0, JBoss 5.1.0 web configuration, JBoss Tools 3.2 M1 for Helios.

Trying to add JMX support for a server profile that doesn't provide it is primarily a runtime issue and might be better asked on the JBossAS forums. I'm not at all familiar on the dependencies of each JBoss AS jar and what jars you'd need to copy in to expose these things.
